- Consolidate Gemini, Qwen, and Codex commands into unified CLI commands
- Add new code-analysis mode template
- Update context-gather documentation
- Remove redundant tool-specific command files

## Purpose
Execute systematic bug analysis and fix suggestions using CLI tools with diagnostic template.
